Flowey uses their powers to see the world play out differently based on his actions, such as being nice to everyone, and killing everyone. This follows a similar way the player would experience the game, being nice to everyone, and being prepared to murder everyone. However, Flowey stops you, and directly asks you not to restart the game after the "True Pacifist" route, requesting you let the characters live their life in the best possible way. This presents the player with an indirect choice, to ignore Flowey, or to ignore the game.
